Proteoform Thursday: Novera Alam presents “Internal fragment disambiguation and visualization methods improve the depth of top-down mass spectrometry analysis”

Most peaks in a top-down mass spectrometry (TDMS) spectrum are internal fragment ions (IFs), which significantly contribute to enhancing sequence coverage. However, assigning internal fragment ions involves special considerations and requires manual data interpretation to resolve fragment ion ambiguities (i.e., multiple theoretical assignments to a single peak in spectrum). To aid in disambiguation, we present two innovative approaches: (I) Fragmaps, a tool designed to resolve fragment ions using mass accuracy, product ions, and fragmentation propensity; and (II) Ion mobility-aligned fragmentation (MAF), which reveals fragmentation mechanisms and disambiguates terminal and internal fragment ions.
